Putting in some fuel additive to absorb water would have been my first move too. I would have also suspected the fuel pump/filter and fuel pressure regulator.
Believe it or not, it could also be electrical. Next time it happens, don't move your feet or change gears. Find something electical to turn off: A/C, stereo, ... If you turn something off and it gets better, you have a low voltage condition that is "starving" the ignition system. (It happened to me once. It turned out to be the voltage regulator.)
