I used to have that same problem. Here are the main areas to check. My problem was #3.

(After typing these should go in reverse order starting w/ #6)
0) Check all ignition wiring. Make sure you are getting a juicy spark.

1) AFM Multi plug - make sure it is dry. Apply some dielectric grease to the 7 tabs.

2) AFM - Dismount it and open up the plastic cover underneath. Did you get the insides wet ? If os take a hair dryer and dry it out. Make sure the wiper is making good contact on the resistive traces. Be very careful everything is very delicate in there.

3) IGNITION Spark box - Multiplug. Check to make sure it is dry. The sparkbox should be mounted with the plug on the bottom. The 4 funny nipples on the rubber cover let water escape. Coat w/ di-electric grease.

4) COMBO - RELAY - Make sure white plastic plugs are clean, dry & the little metal prongs are corrosion free. Check the black plastic housing, is it nice and tight? You can open the combo up and see if it is corrossion free inside. (Lever the plastic ridges downward over the metal plug prongs.) Refer to Combo FAQ

5) Master Ground - 13mm bolt beneath front of relay box. Are all of the wire connectors clean and corrosion free? Lube up w/ dielectric grease.

6) Alternator ground - Check brown plastic wire from alt to engine block. Contacts nice and clean ?, wire nice and corrosion free ? if not it may need replacement.

7) Alternator - Less likely, did you get water on the insides ? Or worse engine cleaner ?

8) Starter connections - Beneath #4 intake. Make sure that they are clean and corrosion free.
