Almost every time I have had a problem with the pilot bearing, I have solved it by having someone in the car depress the clutch pedal when the input shaft is against the pilot bearing. It allows the clutch disk to shift and the input shaft to pop into the pilot bushing. You need to be exerting max forward pressure against the trans when the clutch pedal is pressed. Granted, that is the purpose of the dummy input shaft when you bolt the pressure plate down, but the dummy shaft is often not exact, because it may not have exactly the same angle as when the trans is in place.
Naturally, my cars are always extremely well secure on a hoist, or stands, if someone is going to be in it while I am under it.... Be Safe.
