Yes, the wiring does go thru the 4 way flasher switch so if that isn't right it could be your problem. The Haynes manual has pretty good wiring diagrams so that is a good resource. I could scan it and e-mail it to you if you really get stuck but it would take a while as I'm on dial up. Also, the 4 way switch is usually an easy repair.
