Running the late model 3.5l with the lightened flywheel is no problem, it's much quicker and the idle is lumpier, but still accecptable. The harmonic balancer won't work due to the later model motor needing a front mounted reference sensor. If you have a 3.5 out of an e28 with the sensors mounted on the bell housing, you can still use the e12 harmonic balancer.
