I went out and looked at mine and I also have three wires but two of them are connected into one clip. The single thick black wire is negative side and the two connected, one black with red stripe and the other just black, are on the positive side. I don't have the pertronix system though, still ...

I think that the marking is so that the strut cap aligns up correctly. The cap has an angle from the body so that the strut aims down at the right angle. I believe that if you look at the cap position, as you are installing it, you will see what I mean.

I think the master that I put in was bad right from the box. I took it off and put in the one from Helga. I had not used it first because of one of the mounting ears is broke off.
